Well, the book series is very critical of organized religion, maybe especially Christianity, and all humans have a personal "Demon" which essentially is a part of that persons soul made into a creature of some sort. One of the main points in the first book is about how the churchlike "Authority" tries to sever the tie between human and deamon, thus preventing the child from going through puberty.
Of course, the criticism is toned down a little in the movies, but it's still plenty to upset fundies.
