Because that's where most of his childhood was spent, except for the four years he spent in Indonesia at public schools.

Obama attended Basuki School in Indonesia which describes itself as public and does not teach religion. Students are Christian, Buddhist, Confucius, etc.
He later attended a Catholic School in Indonesia after which he moved to Hawaii.
It's believed the story was started by the Hillary camp - they are blaming it on the right-wings.
