To answer the original question, people will be born with a variable amount of inherent "homophobia" which will be enhanced or attenuated by environmental and developmental factors. But that something is natural does not mean in any way that it is okay to force it on others, whether that something is homophobia or homosexuality.
I guess what I'm saying is it's okay for for consenting adults to be homophobics in the privacy of their own home, but I don't think they should be allowed to marry.
