I think Games Workshop have missed a trick here. Restricting the Skaven purely to Warhammer Fantasy? I've always had in mind the Skaven having a place in the WH40K scenario, as something akin to Star Trek's Romulans. Ruthlessly warlike, ambitious, but cautious and calculating. Their ships being Warpstone-powered (just as Romulan Warbirds are powered by artificial black holes), with weapons that emit various (both converted; phased/plasma/photonic/disruptor/etc, & pure) forms of Warp power (not unlike, say, the focussed antimatter of the main weapon of Shadowships in "Babylon 5").
